Diagnosis and Solution: This may occur because LHS Apps uses historical GPS data stored by LHS Synker in LHS database for stop points generation. It is a common behavior that the Z coordinate of GPS data from client FMS database has an offset (getting GPS points above the topography). For solving this problem, a calibration of historical GPS connectors (conn_truck_gps_logs.py and conn_truck_gps_logs_oneshot.py) will be required, adjusting an offset for getting stop points closer to the topography.
